"Infiltration" is not the same as "conquer". They are different actions. On the sector pop-up window you will see a button in the lower right where you can spend coins to infiltrate the sector. Conquering, without first infiltrating, will not complete a quest that asks you to infiltrate.

An exception to the above, possibly the reason for the confusion: If the quest specifies the province where sectors must be infiltrated, conquering that entire province completes the quest.
