If you have a lighthouse with a supply boost, does it boost the supplies from a GB like Notre Dame? or does it only apply to normal supply buildings?

No. GB supply boost only apply to supplies buildings. GB coin boost applies to houses.

It does however stack with bonuses from other Gbs... Example lighthouse production boost of 90% and Rah boost of 60% gives you 150% on collection buildings
