Do Guild Encounter Battles count for Iron Age Tower Battles?

All battles count.
(I think you mean Guild Expedition? GE)
Fights in Ge GbG GvG PvP and Hood count. Even fights for Quests count.
If you use any troop (even just one) that is of a higher Age for a fight, the fight counts in the higher Age Tower.

Every single fight counts towards towers. The points go to the tower of the same age as the highest aged unit in your army, if you have that tower unlocked.

In your case, if you use Iron Age troops, any battles you fight with them will count toward the tower.

If you have unattached ages you can get medals from multiple ages until all die. The first battle is easy so you can send a low age troop there. Even in colonial you can send iron age troops in
